not enough granularity in supplier module permissions - a single permission gives too much access; reporting between modules requires a lot of manual work -- not able to easily get invoice spend against suppliers with specific xyz (from supplier record) because invoice reporting doesn't allow values from another module (e.g. supplier record); unable to validate conditional field requirements when user hits 'submit'; unable to set a field as required at a specific workflow step - if set as required, it's required when created;

The Source to Contract and Supplier Evaluation capabilities (where I spent most of my time using Jaggaer) were comprehensive and easy to use AFTER the initial learning curve. RFP and Contract Management lite were the easiest to use, with Clause library and Supplier Performance Evaluation requiring strategic deployment and technical configuration.
