Ability to work with and be configured with third party applications. I.E. ProofPoint and Global Relay. Yes, MS packages Exchange Online with the entirety of the MS365 toolset, but it does work well within MS365, and we don't feel that Exchange causes issues with the other products that it is designed to work with. We are also able to segment mail based on many different factors beyond just a destination domain.
Relatively easy migration from Exchange on-premise to Exchange Online for an enterprise that is a high-volume user of email.
Built-in protection features like anti-spam, anti-malware, anti-phishing, Mail Flow, Shared mailboxes and shared calendars, transport rules, reporting and exporting capabilities.
Probably the biggest issue is that you are part of the MS environment, typically if we have problems affecting our environment, they are MS problems outside of our control and there is nothing we can do until MS fixes their issues. Service and Support is mediocre at best. You will have to work through an overseas support queue that seems more interested in following their checklists rather than helping identify the problem and get you directed to the proper group. This is incredibly frustrating. PowerShell knowledge is most definitely a required skillset for admins. It is often easier to use PowerShell as opposed to the GUI. Especially after you identify common tasks that can be scripted out.
Far too many instances of the service being degraded due to technical issues, impacting our enterprise environment far too often.
Limited customization options, automated tasks require PowerShell expertise, occasional service downtime, limited support for third party integrations.

The service is slow and riddled with access issues far too often for an enterprise environment. The "Outlook (New)" application to access Exchange Online is not liked by most of our users who prefer the "Classic" version but having two icons that look almost exactly the same is confusing to the end-users.
